LAGAN is for alignment of large stretches of DNA like chromosomes. It is useful for large scale synteny analyses, the Shuffle LAGAN tool allows for block rearrangements and inversions. Multi-LAGAN provides multiple alignment of large sequences like DNA contigs or chromosomes.
